Is this a clutch installation or clutchless? If you are using a clutch, I assume you will have an input shaft from the transmission that needs to line up with the coupler (or flywheel) on the motor. Have you aligned the clutch plate with the pilot bushing on the coupler or flywheel first? They make plastic dummy input shafts just for this purpose.
Other than that, if you can get them close, get a couple of extra long bolts the same thread pitch as the ones you will use to bolt the transmission to the motor adapter. Put those in first to act as guides to keep everything lined up while you work on sliding the two together.
